At Wayne Tower, head inside and you'll get some help from Lucius Fox in decoding the encryption. Go to the computer nearby and you'll automatically pinpoint the location at the tunnels beneath Miagani. Before you go, though, you get to choose between two upgrades to the Batmobile, either a Weapon Generator Mk III or a CPU Virus. The former lets you overcharge your secondary weapons (giving you more meter for missiles), while the latter will hijack the drones' weapons systems and cause them to target their allies. Take your pick and feel free to leave (the two things you can interact with don't do anything).
Head to the tunnel entrance in the Batmobile and get ready for some more drones, including two Diamondbacks. Clear them out and then get to the marker to have Alfred open the gate, so go inside. The next gate Alfred can't open, so you'll have to find another way inside. You likely saw the fan right before approach the door, so attach your winch to it and pull it down, allowing you access as Batman.
You should see some soft wood panelling nearby if you go into Detective Mode, so punch through it and the next one, then go through the ventilation cover. You'll come to a room with a large fan beneath you and as the game tells you, you'll have to use the Line Launcher to get across. Equip it, aim right across the gap and fire it to launch Batman across. Look around and you will get a close up of the switch you need to hit, but it's in a spot you can't normally reach.
Luckily, you have just the right gadget for this, the Remote Controlled Batarang. While looking at the switch, toss the Remote Batarang and move it to the right of the switch and around the wall, then hit the switch that will open the gate. Use the Line Launcher to go through the gate, then once more to cross the next gap. While facing where you came from, look up and to the right to spot a hole in the wall, where you can use your Remote Batarang to reach the next switch.
This next part can be a little tricky to perform. Equip the Line Launcher and go back across the gap, but while in the middle of it, you need to aim and shoot the Line Launcher to get to where the gate opened. Once you get through, follow the path to the open tunnel and see the plethora of enemies and tanks waiting for you. Naturally, if you drop down, you'll be turned into mincemeat in a matter of seconds, especially since you don't have access to the Batmobile.
So, you'll need to be extra sneaky to get to the objective marker. Use your grapnel gun to get to the beam ahead of you, then turn around and get to the beam underneath the platform you first jumped off of. Keep going in this direction until you see a grate you can grapple to off to your right. Use this tunnel to get to the room with the marker, where you get jumped by the Arkham Knight himself.
Well, you better be ready to fight, because you'll be facing off against a lot of enemies, including Brutes, Combat Specialists and regular enemies, which includes a Medic. If you haven't fought Brutes before, then you need to stun them with your cape and initiate a beatdown on them (Circle, then Square repeatedly). Make sure you keep an eye out for the guys with the swords, as they are quick and like to jump off of others/walls sometimes.
Once you've defeated everyone, a tank comes storming through the doorway and gets stuck. Quickly run to the fuse box and use it to open the gate for the Batmobile, then use the Remote to switch to it. Take out the drones, including the one stuck in the doorway, then get inside, only to get out one more time to open the next gate. The Arkham Knight takes off and you'll have to give chase throughout the city, taking out the other vehicles in the way by sideswiping them and hitting them with the Immobilizer. Do the same with the APC until it crashed, then interrogate the driver, including using the Batmobiles shiny wheel to find out the Penguin has been helping the Knight.
