when you are in the helicopter with Pierce you have to shoot Paul To make him chase you. Then When You Get Him To Chase You there will be a short cut-scene with Kenzie telling u to get into a giant statue to fight and kill Paul

There is a very simple answer to this. In order for the power cheats and such to work, you need the day 1 dlc called "Executive Privileges"

You go into the real world and go downstairs where Pierce is, there should be a computer where you can change the "mood" of the game.

Well I didn't have any problems with any doors!

same issue here, and as for the dumb question asked by gherman, its the ONLY gate you have to rush through when flying the stupid ship

it’s a graphical issue, as strange as this might sound. The idea is that there’s a bug that results in doors being shut more quickly in low framerate situations. The fix? Simply lower your resolution to the lowest possible, play the mission and go through the doors (it will surely work!) and then switch the resolution back to what you were having.
