The Alchemy Engine is a step up from the Science Machine and once it is built, the Science Machine can be abandoned. It allows certain larger structures and advanced weapons to be prototyped. One of these should be built and maintained at your settlement until a better Science Machine (such as the Shadow Manipulator) or all items have been prototyped from it. This will allow you to build these items without the Alchemy Engine and so one will not be required.
